I would love any advice on an affordable option for best quality stereo replacement. Also, can you change out the subwoofer without worrying about the speakers?

You can replace the head unit and keep the factory speakers / subwoofer.

What are you looking to spend?

This is the one I would recommend over anything else:

https://www.amazon.com/dp/B06XXLL5FL/?tag=jkforum-20

It has wireless Apple CarPlay, as well as a number of other cool features.
Trying to stay around $450 - -$500 if doing stereo only. Obv speakers will push it north.
I will look at your suggestion. Thank you!

That head unit is a great option then. Priced right around there, and you can keep all the other factory components (y)

It's one of the higher reviewed head units out there too.

If you plan to diy, I would call Crutchfield. They have all the brand names plus wiring diagrams, adpater kits, and wiring plugs so you dont have to splice wires.

Thanks for the info, heres my sons question,
The sub in my jeep that is built into the frame of the car is either busted or it is rattling very badly. I was wondering if there is a way to take it out of the frame to see if its truly busted or if its just rattling. I was going to just buy a whole new sub with the stereo and then disconnect the current sub and just keep the new one in the trunk. Is that a good idea or not.

A new sub won't work with the factory amp with the way it's setup. There may be a way to do it, but if there is, it's not worth it, as the factory amplifier is too weak to power a nice, aftermarket subwoofer. The right way to do it is to remove the factory sub and amp, and put in both an aftermarket sub and an amp that can power it properly (the factory amp can't).

You can indeed remove the factory subwoofer though and check to see if it's damaged.

Sony Receiver
2 Sets of Focal component sets
JL Audio Stealthbox 10”
JL XD/1000 5-Channel Amp
You won’t find a better sounding system. I had the Alpine option which sucked.

Will that unit plug&play? No mods to the dash?

If you buy it with these accessories it will:

This allows you to retain the factory steering wheel controls:
https://www.amazon.com/dp/B00U9Q5BZ4/?tag=jkforum-20

This allows the head unit to fit and look factory with the trim pieces:
https://www.amazon.com/dp/B00133VQWE/?tag=jkforum-20

This allows you to retain your factory antenna for the radio:
https://www.amazon.com/dp/B000329HEK/?tag=jkforum-20

And finally, this allows the head unit to be plug-and-play, so that you don't need to cut any of your factory wiring:

Oh Wow.. Thanks man

I upgraded the head unit to a Kenwood, but looking for suggestions on an amp and sub. I have a 2-door, and don't want to lose too much cargo space if there's another option.

I also have a two door and had the same problem didnt want to loose storage space...if you wanna call it that. what i did was mount this one in the storage area. i grabbed some flat stock from home depot and bent it to fit and mounted the sun to it. ill take some pics if i can remember to.
