My '07 JKU started throwing codes a while back. First one was the gas cap warning. Second one was the check engine light. Pulled the negative cable off for thirty seconds and put it back on. Lights gone for a few miles, and back they came. Long story short, the battery was getting old enough I pretty much had to leave it on charge or she'd be dead. Replaced the battery and have yet to see a check engine code or the light. Probably jinxed myself by saying that. I guess when a battery gets bad enough, it plays games with the computer.

Oh yeah, these things are HIGHLY sensitive to voltage variation.
