Can you retain factory lockers with new gear sets?

If you've got the factory lockers, you must have a Rubicon, which means you have Dana 44 axles.

The D44 has two size carriers. If memory serves (I'm old, so it might not...) one is for 3.73 gears and (numerically) lower, the other for anything (numerically) higher. I think most Rubicons came with 4.10 gears, and some with 4.88. That being the case, you should be fine.
 
I don’t know about carrier size, but I believe stock automatics are 3.73 and the 4.10 is an option. For 6sp stock I think the 4.10 is standard. Not sure if someone could have ordered a 6sp with 3.73 as an option or not.

They are D44's with 4.10s. I am wanting 5.13s, just unsure if factory lockers would work.
 
My 07 Rubi auto came with 4.10
Both our '11 3.8L auto and '13 3.6L M6 have 4.10 gears. According to the good folks at Extreme Terrain the 4.10 was standard on all Rubicons, but there was an option for a 3.73 or 3.21 gear set. The folks at Quadratec confirm this, and add that the numerically lower gearing was only available with the M6. I recall reading somewhere that the M6 also had an option for 4.56 gears from the factory, but I cannot remember where, nor can I find documentation for that memory in an admittedly brief search today.

I bought a bent 08 Rubicon D44 for next to nothing. Harvested the factory locker and shafts, plopped them in a G2 housing with a Yukon 5.13 gear set and the Dana 30 outter Cs, brakes etc. Replaced the unit bearings, pads and rotors, seals etc. Tossed in on my '12 JK with a relay and switch in the cab. Rear is a Ox... wife's Jeep...she loves them both. Running 35s now and might chance 37s when we needs new set of tires...that and 17 inch rims instead of these awful 18s.
