Bestop is the ONLY brand I'd ever consider for a soft top...ever.

If you're trying to modify the ignition, timing, air / fuel tables, you'll need a program such as HPTuners and someone to tune it for you.

I've owned both and I honestly couldn't pick just one. If you daily drive it and do a lot of commuting, the JK is far and above better (especially the 3.6 JKs). If it's mostly just a weekend fun toy or off-road vehicle, I prefer the TJ.

Don't waste your money on headers unless they are real long tube headers. I don't think any exist though for the 3.6.

No, but you'll need to set your bumpstops accordingly.

As far as sensors and anything electronic goes, my advice is that it's always best to go OE Mopar if possible.
