2009 Wrangler 42RLE auto shift issues after lightning strike

Im working on a 2009 wrangler automatic with 140k on the clock, vehicle took a lightning strike in June, at that time it was not capable of running, over the months it has had alot of parts installed some new some used each part was a positive move forward, Maks Tipm, Maks PCM, 4 new Tipm connectors, New WCM, used cluster, used multifunction switch, Used ABS module, new throttle body, new accel pedal assembly, new cam sensor, new crank sensor Now she runs and drives again, But my 1st to 2nd shift almost locks the rear wheels but only after each initial key cycle Hot or cold, installed new imput and output sensors and rear abs speed sensors and no change,
I now have a few codes 1- P0868, & U0259, I also tried to run a trans relearn 1st gear for a 42rfe and got an error message on 2 different scan tools { OBD empty response error }.

so im wondering if this is an internal electrical transmission issue or a bad tipm or pcm, all wiring and grounds have been inspected and repaired if needed already.

My next step was to drop the pan and replace the Valve body, the Soilinoind Package, trans pressure transducer sensor, trans variable force sensor and the manual valve lever sensor, new filter.
Didnt want to go throu that if the tipm is bad< i also ran a data stream on the trans, torque converter slip was 669 at idle and UD clutch fill volume was 41 at idle. This made me think i had good communication between the trans , tipm and pcm but im no pro.

The symptoms you're experiencing with the harsh 1st to 2nd shift could be related to the internal components of the transmission, especially given the history with the electrical issues stemming from the lightning strike. The P0868 code indicates low transmission fluid pressure, which can lead to hard shifting and severe behavior like the one you're describing. The U0259 code generally relates to a lost communication, which can further complicate things when trying to pinpoint the problem.

Since you've already replaced several critical electronic components and ensured the wiring is in good shape, your plan to drop the pan and replace the valve body and other transmission components could be a prudent next step. It's possible that the lightning strike may have caused latent damage to these internal components that isn’t immediately visible.

Also, since you’ve had issues with the relearn process and getting error messages from multiple scan tools, it might indicate that the PCM or TIPM could be partially affected. While you mentioned good communication in the data stream, the intermittent nature of electrical issues can be tricky, especially post-lightning. If the TIPM or PCM has sustained some damage, it could cause conflicts in how the transmission is responding.

Before making any significant repairs, however, it might be worth double-checking all grounds associated with the transmission system again. Sometimes, grounding issues can lead to erratic behavior after an electrical event.
