My JK has manual windows, manual door locks yet I have 2 wires that run into the door, what could they be?

They should have a plug on the front end so you can remove the doors. I'm fairly certain they are the "door ajar" alarm, which includes a ground because it functions when there is an open circuit.
However, I must warn you- your door is not a jar. It's a friggin' door!
