Currently have a stock 2017 JKU Rubicon with stock tires. Going to be installing suspension and lift kit and getting new 35 inch tires. Can the stock Spare tire carrier handle the size and weight of the 35 inch tires (I am keeping my stock 17 inch rims) or do I need to purchase a heavy duty spare tire carrier instead?

You need an aftermarket tire carrier, unless you want your door to start sagging.
You also should not keep the stock wheels. They will rub with 35" tires. You need wheels with no more than 4.5" of backspacing.
